  1. 1. Single-cell RNA-seq mapping of chicken leukocytes : An investigation into single-cell transcriptomics as an alternative to traditional immunological methods within non-traditional model organisms

    University essay from Uppsala universitet/Mikrobiologi och immunologi

    Author : Matilda Maxwell; [2023]
    Keywords : Bioinformatics; scRNA-seq; avian; immunology; Seurat; leukocytes; chicken; gallus gallus; 10x genomics; PCA;

    Abstract : The immune system is a complex infrastructure where many cells interact with each other and perform duties depending on their type and function. When using traditional immunological methods in studying non-traditional model organisms, such as birds, challenges arise. READ MORE

  2. 2. Evaluating the biological relevance of disease consensus modules : An in silico study of IBD pathology using a bioinformatics approach

    University essay from Högskolan i Skövde/Institutionen för biovetenskap

    Author : Joel Ströbaek; [2019]
    Keywords : Bioinformatics; Disease module; Consensus module; Disease consensus module; Network medicine; Inflammatory bowel disease; Crohn s disease; Ulcerative colitis; S2B; NSC; Tetralith; MODifieR;

    Abstract : Inflammatory bowel disease encompasses a variety of heterogeneous chronic inflammatory diseases that affect the gastrointestinal tract, where Crohn’s disease and ulcerative colitis are the principal examples. The etiology of these, and many other complex human diseases, remain largely unknown and therefore pose relevant targets for novel research strategies. READ MORE

  3. 3. Expression of the heparan sulfate biosynthesis enzymes NDST1 and NDST2 and their major splice variants in human tissues.

    University essay from Uppsala universitet/Institutionen för medicinsk biokemi och mikrobiologi

    Author : Fredrik Kristoffersson; [2018]
    Keywords : Heparan sulfate; NDST; glycobiology; N-Deacetylase And N-Sulfotransferase; NGS; bioinformatics;

    Abstract : The aim of the study was to investigate the expression NDST transcripts in a wide variety of tissues using RNA-sequencing experimental data from five published studies, using two common in silico tools: the Tophat-Cufflink pipeline and the HTSeq-DEXSeq pipeline. We show that to detect NDST alternative transcripts, paired-end sequencing should be used with replicates of samples or conditions together with 100 base read length to allow for reliable detection of the low expressed transcripts in the NDST family. 4. 4. In silico deconvolution of small cancer cell ratios using transcriptomics gene signatures

    University essay from KTH/Numerisk analys, NA

    Author : Blanca Ivone Herrera Penilla; [2014]
    Keywords : ;

    Abstract : In this work we suggest a deconvolution method, based on a convex optimization problem, to calculate the cancer amount from heterogeneous cell type gene expression profiles generated in silico. Expression profiling is a technique for identifying global expression patterns within cellular groups, its multiple purposes may include the identification of disease biomarkers and the basic understanding of cellular processes. 5. 5. Gene expression, phylogenetic and syntenic analyses of pantophysin (Pan I) and synaptophysin-like2 (Sypl2) genes in Atlantic cod (Gadus morhua L.)

    University essay from SLU/Dept. of Animal Breeding and Genetics

    Author : Suzana Stjelja; [2012]
    Keywords : Gene expression; fish; evolution; phylogeny;

    Abstract : The pantophysin (Pan I) locus reveals differences between Norwegian coastal cod (NCC) and Northeast Arctic cod (NEAC) populations that are highly significant, temporally stable and larger than for any other genetic marker. However, the biochemical basis for the selection and the functional role of pantophysin in fishes are unknown. READ MORE
