  1. 1. Multiple-Emitter Super-resolution Imaging using the Alternating Descent Conditional Gradient Method

    University essay from Lunds universitet/Beräkningsbiologi och biologisk fysik - Genomgår omorganisation; Lunds universitet/Institutionen för astronomi och teoretisk fysik - Genomgår omorganisation

    Author : Dolev Illouz; [2023]
    Keywords : super-resolution; alternating descent conditional gradient method; ADCG; multiple-emitter localization; nanoscale imaging; single molecule tracking; Physics and Astronomy;

    Abstract : This thesis examines the state-of-the-art 2D super-resolution technique alternating descent conditional gradient (ADCG) method's ability to accurately localize fluorophores in diffraction-limited single molecule images (SMI) and analyze the impact of pre-processing and post-processing modules on ADCG's fluorophore localization. A synthetic dataset obtained from the 2013 Grand Challenge localization microscopy and a temporally linked dataset obtained from an unpublished set of Optical DNA mapping experiments performed by Jonathan Jeffet at the NanoBioPhotonix Lab at Tel-Aviv University were initially segmented to extract their noise parameters. 2. 2. An assessment of the surrogate host metagenome-assembled genome decontamination for non-model host organisms : Proof-of-concept

    University essay from Högskolan i Skövde/Institutionen för biovetenskap

    Author : André Bourbonnais; [2023]
    Keywords : ;

    Abstract : In this study, a novel method has been assessed to bridge the gap between bioinformatics and ecological conservation efforts to gain evidence to further base conservational plans on. Herein, the validity of using a provisional host metagenome-assembled metagenome to decontaminate the data from host contamination was concluded. READ MORE

  3. 3. EVALUATING TRANSCRIPTOME ASSEMBLY POTENTIAL BY DIFFERENT DE NOVO SEQUENCE ASSEMBLER TYPES

    University essay from Högskolan i Skövde/Institutionen för biovetenskap

    Author : Luan Gardenalli; [2023]
    Keywords : ;

    Abstract : With the rise of NGS technologies, the transcriptomes of non-model organisms can be reconstructed even with the absence of a reference genome, using de novo assembly tools. There is a wide range of de novo assembly tools frequently being developed, however, there is a still a knowledge gap about the different effects and efficiency of different de novo assembly software types for RNA-seq assembly. 4. 4. SubKluster: Novel method to bin scaffolds from cereal genomes into subgenomes using substring frequency analysis

    University essay from Lunds universitet/Examensarbeten i bioinformatik

    Author : Victor Kalbskopf; [2023]
    Keywords : Biology and Life Sciences;

    Abstract : The genome of the Belinda variety of the hexaploid oat (Avena sativa) has recently been sequenced and assembled. This project aims to improve the assembly by clustering the thousands of scaffolds into their three ancestral subgenomes using Principle Component Analysis (PCA) of kmer and repeat-element frequencies. 5. 5. Towards time-resolved cryo-EM of SARS-CoV-2 replication-transcription complex and Staphylococcus aureus DNA gyrase

    University essay from Uppsala universitet/Institutionen för biologisk grundutbildning

    Author : Anna Králová; [2023]
    Keywords : time-resolved cryo-EM; DNA gyrase; SARS-CoV-2; replication-transcription complex; protein purification;

    Abstract : Time-resolved cryo-EM has already provided ground-breaking discoveries in various fields, including structural biology, biochemistry, and drug development. Compared to traditional structural biology methods where mostly stabilized conformations are reconstructed, the main advantage of time-resolved cryo-EM is its ability to capture dynamic processes in biological samples at near-atomic resolution, which allows for studying biological structures as they change and interact in real-time.
